Different companies, different policies, different algorithms.

It is well known that Google does not show all backlinks to a website when using the "link:" function. They do however, show all (if not, almost all) your external backlinks when you sign up to use their Webmaster Tools...

Google Webmaster Tools: (signup required)
http://www.google.com/webmasters/tools/

As for Yahoo, use their Site Explorer tool to get a comprehensive analysis of all backlinks (aka inlinks)...

Yahoo Site Explorer: (no signup required)
http://siteexplorer.search.yahoo.com/

So, again, different companies, different policies. It just requires some extra steps to get what you want.

Happy backlink analysis!
References :
experience

Different search engines have different methods of "discounting" backlinks. Most SEO experts think that all the major search engines see every backlink, but their algorithm discounts the ones they think are irrelevant or artificial. The best backlinks come from relevant websites with high pagerank.
References :
Because different search engines have different algorithms they use for searching.
